When a user encounters the following error (No statistically significant identifications), the issue is most likely related to the parameters of the search. Seeing this error message means Byonic/Byos was able to read the data file, extract MS2 scans and search them; however, no PSMs were identified, or they were identified but filtered out due to automatic score cut off (5% FDR).
The first thing to check is the FASTA file. If the wrong sequence(s) is used, it's common that no IDs will be made. Second, the user should check the modification definitions: Fixed vs variable, syntax, custom made, etc.
The user can also try turning off Automatic Score Cut to see if the PSMs are removed because of the FDR threshold. One can set a manual score cut of -1000 to effectively disable the FDR filter.
