Data-independent acquisition (DIA) is an alternative method for generating fragment spectra to data-dependent acquisition (DDA). Examples of DIA include SWATH-MS (Sequential Windowed Acquisition of All Theoretical Fragment Ion Mass Spectra) and MSE which is a broadband acquisition strategy using alternating low-energy CID and high-energy CID.
Byonic can process data from both DDA and DIA methods. The only parameter that should be changed is the "Maximum number of precursors per MS2" setting, which is located within the “Spectrum Input Options” in the Byonic node. For DDA this should be set to 1 and for DIA this should be increased to between 5-10 depending on the complexity of the sample.
